Literaly it blew! I never listen to my music so loud that it distorts. I checked all connections, it just stopped working one night. Is the stock subwoofer covered under warranty?

yeah it should becuase they fixed my tweeter when it blew.

My Subwoofer blew also...I hope that they will replace it for free.

My car is 3 months old, and the front right speaker rattles. Is there any chance that the warranty would replace that speaker? I haven't abused it by any means so I can honestly say it's not my fault. Afterall, the others are working just fine. Has anyone gotten a factory speaker replaced under warranty, or have the just said screw it and bought something better?

You could take the opportunity to replace it with something better if you feel like you want something better. However, the stock system is covered under warranty, and the rattling (whether the speaker or trim) is something that can be fixed.
