I'm thinking about getting meth and a tune for my stage2 06 STi with Cobb Access Port v2 and I want to make sure it will be safe. How does a tuner handle the failsafes like when you run out of meth or when you have a clog. Is there a specific meth kit that I need to get that the AP will be able to handle failsafes?
Does anyone have a specific recommendation for a meth kit that works best with a AP tune?

If you are running the accessport you will have boostcut fail safe. The hsf-5 from aquamist has both run out and if no flow is didected. it will cut boost.

is that enough? what else can I do to prevent damage to my engine? Should I get EGT gauge?

Failsafes seem useless
By the time you detected a clogged nozzle and cut boost, your engine would have spun a few hundred rpms

The aquamist will only let use use wastegate pressure unless it detects flow so its better then nothing so if a nozzle is clogged and you have it set right it will never even let he ecu pulse for the turbo.

The aquamist HFS-xxx can interface with the green test mode connector and initiate a "limp home" mode.

Here is a link to a video of our Injection Fail Safe in action. User cuts power to pump and boost is limited.

engines dont spin RPMS they spin rotations, and at 6000 RPMS lets say and it takes the fail safe half a second to kick in thats 50 rotations. That may seem like a lot, but its not long enough for the EGT's to rise so high that itll transfer enough heat tot he block to melt parts.
also it's faster then your eye watching gauges... so i wouldnt say useless exactly...
