Just got my baja back. Was making whining noises in the tranny after start up after sitting for more than 8 hrs and the noise would go away after a few miles of driving... but would increase in pitch as car accellerated/decrease as decellerated.

Also was making noise on up shift and down shift between 1-2, 2-3 and 2-1 shifts (auto, not sportstick).

We've brought it in a few times as we live about 2 miles from the dealer to have them hear the noise, but it would be absent on the test drive (even with me driving).

Couple weeks ago, it was making the start-up whining noise as I was going to get my coffee, pulled into dealer and they came out and did test drive. It still made the sound. w00t! They brought it up on the lift and found where the sound was coming from (in the back of the transmission).

Got a new one put in this past Tuesday. No more of the sounds. Just need to find out if it still hesitates going up hills as I think that was still related to the tranny issue.. but could be wrong. There's one hill on the way back from work that always has it happen... so I took it to work today (wife drives it for the majority) to find out.

Did you ever find out what it was could it be in the transfercase

I had a weird whining noise too before mine went. Mine was my fault though.
