I think some of the torque difference is really the shape of curve the road dyno generates due to the smoothing. On a chassis dyno you'd probably show a more pronounced torque peak.
Did you happen to test it with the downpipe and tune, but before the header and uppipe?

No.....everything was thrown on at once.

Im guessing your full cbe and the header are "offsetting" each other.
