how is the timing belt? if it skips a tooth or 2, it can run pretty bad. Also sounds like it could be an injector issue. IMO, replace the fuel filter if it hasn't been done in a while (super easy on your car), if that doesn't change anything, listen to the injectors with a stethascope(sp) or something similar to see if all 4 are clicking.
When I bought the car last October that was one of the first things were the belts. Also did front/rear diff fluid change, transmission oil and filter, motor oil and filter, got brakes and 85 point inspection. Since then I've been changing/adding things here and there and I'm very happy with where it stands at the moment. I may not be turbo'd up as of yet but I don't mind since gas prices can't seem to make up its mind with everything else.
