Definitely want to make sure you have an intake that is compatible with the map otherwise potential load errors can occur which can cause problems with fueling and timing (which can certainly cause knock).
For your car, we have 3 sets of maps for different intakes - Stock, Cobb SF, and AEM. If you are going back to the stock intake, make sure you reflash the stock intake version of your map.
