Just bolt on a vf39 and call it a day. No need to add issues with a fmic unless you go much bigger in the turbo dept.
The car will be perfect with a vf39. Anything else and you will need to build up the gearbox.
I have to agree here. The Cobb BCS is a complete waste of time, until you run a larger turbo than OEM. The Cobb SF intake will net you no increases, except a warmer intake air charge. As for the XLE BPV, its just a waste... Period.

Stage two is all fine and dandy, but having a VF turbo on a 2.5L car is just damn fun! The 06 has enough injector to run the STi turbo without any real work, but it is still recommended to swap out with an 07 rail and injectors at some point. (side feed vs top feed).

Imho, you should do the following:
STi or better TMIC
3" Turbo-back (DP, Catback)
VF series turbo (VF43 or VF48 > VF39)
"Stage 3" tune, Accessport or Opensource.
