Default 06 6spd into 2000 rs

please don't flame me or tell me to search i've spent a couple of days serching and ended up more confused than at the beggining. I found a lot of literature on my question but none of what i read targets my specific year and model and i don't know if things vary from year to year. so here it goes.
This is what i have so far.
I have a 2000 rs that I'm doing a complete 06 sti swap( engine, tranny, complete wireing harness swap along with 05 dash swap)the engine and tranny are in. engine is sitting on a 2002 wrx crossmember with an 02 rack. NOW here is where I got lost from all the posts i have read. I was told to use 02 wrx wagon control arms, 02 wrx sway bar and hub and my sti axels. I did this on the passenger side but I notice the nut that goves over the axel only goes in 1/3 ( 3 to 4 turns) of the way. is this normar or is it supposed to go all the way to where the axel is flush with the end of the nut. Please help
