Default Just went Stage 2, trouble codes on reflash, please help

I just installed a Cobb DP and AEM CAI to complement my Magnaflow catback. I reflashed to stage 2 with the appropriate AP tune for Stage 2, 91 octane, with AEM CAI. Immediately upon startup, it threw the following codes:
P2008
P2012
P2021
P2016

Can somebody give me some insight as to what is wrong. It wasn't like they threw it after it was running. It was immediate. I tried a reflash to the LWG map just in case the map was corrupted, and nothing. The car starts and runs, but the check engine light is on, and the Si Drive light and cruise control lights are flashing.

Use your AP as a code reader, or search the codes here and report back.

Ok. I found a connector that I must have bumped off. Plugged that in, now I'm still left with code P2021.

I found the sensor on the driver's side of the intake unplugged, so I plugged it in. Now I get P2005 and P2012 before I even start the car, and I get P2006 after I start the car. The interesting thing is there is no way I "accidentally" unplugged this sensor. The previous owner had the Cobb Stage 1 V3.01 93 octane LWG tune loaded, and I never noticed any problems. Would there be any reason he would have had these sensors unplugged? I'm really confused right now. I'm hoping I have a simple problem, but I'm past my depth of knowledge. I though I was just going to be bolting on parts and flashing a tune.

um could you try putting it back to stock airbox and see if that will change the results?

The Cobb OTS MAP does not support the AEM CAI. You either need a stock airbox or Cobb SF intake.

Actually, I have the specific map for the AEM. I figured out the problem though. After doing some research as to why the TGV connectors would be disconnected from the intake manifold, it would appear the previous owner did a TGV delete. The stage 1 tune he was running apparently had the trouble codes deleted through Accesstuner Race. Since I have a Mac and cannot run ATR, I reflashed his Stage 1 map, and then flashed my correct Stage 2 map as a realtime flash over the top of the stage 1 map (from my research, this does not affect the trouble code omissions). After doing this, all is well. The car runs great, sounds great, and no codes. Now I'll have to do some data logging and get everything dialed in. Hopefully this topic will be of help in the future to someone in a similar predicament.
