Default rain and idle problems!!!!

Ok, Here are the specs of my car. I have a 2000 impreza rs 2.5, it has headers, which was just installed, cat back exhaust, gravel sports intake, and torque chip 2 piggy back. Here is my problem. For some reason when it rains out some what hard, the car idles ruff. The top mount cold air intake has the scoop plate cut to a certian level to allow air to flow through but keep the water out. that is only installed when it rains out. Say the car is sitting running and its raining hard out, the car will run fine and than start to idle ruff, i pulled the car into the garage and opened the hood, and the intake does not seem to have any water on the filter. but if i look at the front of the engine bay, at the passenger head light area, there is water laying in the bay. has anyone had idle problems with there car when it rains? can someone give me some pointers to look for and maybe check? thanks
