If the intake caused that much problem, it would have thrown a CEL and possibly gone into limp mode (limp mode limits boost psi) but it hasn't.

It doesn't throw a cel for not reaching target boost. A bad/clogged BCS doesn't always throw a CEL either.

OP, check the BCS or if you don't feel comfortable take it somewhere. You can't rule it out until you test it.

Take intercooler off and look into the inlet(part that bolts to turbo). My engine and turbo blew and plugged up the intercooler. No boost on the outlet of intercooler but lots before it. That's where I would start looking its an easy part to get off. I was able to clean mine out and it had full boost again

on a side, are you sure the exhaust is 5in? or is just the muffler tip 5?

to find the diameter of the piping without taking it off, get measuring tape around the exhaust pipe and divide that measurement by Pi(3.14). also from the pics, that looks like the stock heat shielding for the stock dp.

OK so it is a 3" exhaust with a 5" tip.

dont make the same mistake previous owner did. buy a stock intake/cobb accessport/pill restrictor. put stock intake and restrictor pill, flash to stock tune then eventually to stage 1, using octane 91 always, occasionaly do drive bit hard to heat up and seal the piston rings and do proper break in process on new engine(lucky), down the road, a turboback exhaust(bellmouth downpipe included) and go for stage 2 and tune because of the SPT intake. I cant wait to have my st2 mode on soon!

Well... I installed the restrictor pill and I do notice a little more power and I can hear the turbo spool up a lot quicker but my boost gauge is only showing about 8psi now. I am going to get some new vac lines today... Anyone know of a tuning shop in the San Diego area? And how much does a basic stock map install go for?

If he was local to me and didn't require me to drive anywhere to meet him I'd reflash him to stock for 20 bucks, or a case of beer.
