There was a thread about this with a guy that installed the STi side underspoiler. He removed the sideskirt first.

Isn't it great that none of the bayson r products come with any type of instructions?

My 04 CS bottom line style side skirts from bestracingmotors (I think that's the name from eBay) did not require the side skirts to be removed. I did install the bottom line skirts onto the side skirts off the car be size I was adding STi skirts at the same time and it looked as if the side skirt clips on the bottom would also go through the bottom like kit. I was wrong. It made it too thick so I actually ended up removing the bottom line kit, clipping my factory side skirts in, the adding the bottom line kit. They were only held on with 9 screws per side that screw into the factory side skirts.
I would assume the GR kits are the same as the GD.
Although it doesn't really matter if they are urethane or fiberglass because unlike a front lip, they should scrape on anything, I found the urethane version easy to install. I'm sure the fiberglass version would have been fine, but urethane made it easier beside they were flexible.
I don't know what's what for the GR, but for my GD baysonR were fiberglass. Just something to keep in mind.

Sorry for the rambling.
tl;dr, the side skirts can stay on the car, at least on the GD.
