Default Problems with Wiring?

2 weeks ago, my car was broken into and they took away my navigation and cut my negative battery wire.

Now that the negative battery cable is fixed, I can start the engine and drive normally. However, some issues still remains such as:

1. Dome light cannot be turned on
2. Stock center clock is not working
3. Front light not working
4. Remote to lock and unlock car not working
5. Stock alarm not working
6. A/C button can't seems to remember my previous settings. For example, i turn the A/C on but when I switch off the car, the A/C button is not on by default.
7. The odometer is always set to Trip A even though I put to Trip B before I switch off the engine.

What do you guys think is the main reason behind it? I was thinking, if its just the wiring, why is the Odometer and the A/C not behaving normally?

For the Subaru, there is only one location where all the fuse are located right which is under the steering wheel behind the small compartment.

Wrong, there is also a main fuse box in the engine compartment on the driver side.
