I was looking to get about $5,000 for the entire swap, that breaks down to approximately $3k for the tranny, $250 each axle x4 + $1k for the drive shaft, rear diff, and 4 hubs, which I believe is a fair price.

Do you know if there would be issues dropping the whole setup into an '03 WRX? I might be interested. What's left to get? Clutch? Flywheel?

That is what I was planning to do; there are no issues other then a little mental gymnastics to get the DCCD fully operational. You would need to pick up the clutch; the flywheel from your EJ20 should mate with the 6MT flywheel - although I'm not quite sure about that.
