Default weird idle issue...not average idle stuff

After a long drive (10+ hours) I started having this problem.

When rolling to a stop at low speed, car in gear/clutch disengaged, the idle will climb.
When I take the car out of gear, clutch still disengaged, the revs drop to normal idle.
Or, if I come to a complete stop with the clutch still in, car in gear, the revs will drop back to normal idle.

CLUTCH IN, CAR IN GEAR, ROLLING AT LOW SPEED-------IDLE CLIMBS
CLUTCH IN, CAR PUT IN NEUTRAL, ROLLING AT LOW SPEED----IDLE DROPS
CLUTCH IN, CAR IN GEAR, CAR COMES TO A STOP-----IDLE DROPS

This has happened once before, also after a long drive on the highway. But the last time it only happened for a few hours. This time it has gone on for weeks, only this drive was much longer. I believe it may be something to do with the cruise control since that is the only common factor I can think of between the two times this has happened.

my powertrain mods are:
TBE
Stage-2 Access Port
AEM CAI (first time problem happened I didn't have the CAI)

This sounds like normal operation for the brake booster... Are you sure this was never happening before? My car does it all the time.

I'm not talking about a little vacuum related 200rpm rise, I mean it climbs and climbs, 1500...2000...2500rpm until I take it out of gear or come to a complete stop. This is definitely not normal operation.
