Default Quick AP v1 dealership clearing CEL code hypothetical question

This has always been on my mind and never really found an answer but here it goes:

Let's say you are running a Stage 2 base map (Protune soon) and for some reason you throw a code, for like example misfiring spark plugs (had this issue before I ran any EM and mods, so let's use that an example), you go to the dealership (Stage 2 loaded on the ECU) and they perform the work, and clear the CEL codes from the ECU. Is the Stage 2 base map at all affected by their clearing of the CEL codes, or is it only effected if the dealership decides to flash the ECU? Also what would cause the dealership to flash the ECU? What kind of work would need done by them to constitute flashing your ECU and clearing your ECU of any COBB maps?

Thanks for the help!!!

if you have an AP, why would you goto a dealership for that?

if you have a pro tune it should be in your AP

if the dealer flashes the ecu your screwed because your AP will no longer be married to your car
