the new software will over write you xpt map completely, and your rom will basically be back to stock with whatever changes subaru has done to help with the misfires.

your best bet would be to flash the subaru tune and then use EcuFlash which is the software we use to read and write tunes and read the new Subaru tune to your hard drive and then copy the important tables from your current tune into the updated tune and then flash that so that you get the best of both worlds you'll have Subaru's new software with the changes from your tune that's what I did actually my car came with A2WC5210N and I tuned it that way then copied my changes to A2WC522N and that's what I'm running now by the way if you think its hard to read stuff that has no punctuation now you know how we feel.

There is a good chance that the "ROM update" for your car is already being used in the XPT map. You'd have to check with XPT to see if it is using the latest map from Subaru as the starting point.
