Default Check engine codes on a JDM w/OBDII ??

Is it possible to use a obd2 scanner on a jdm ecu? It has the obd2 plug with 7 wires coming out of it but i cant seem to get my obd software to scan it. I might have the wiring wrong but there is only 7 wires so it cant be hard to fix if that is the case...
Has anyone done this?
Is it possible?

what jdm ecu
ver 5+ have some of the obd-2
the older ones have obd-1 like protocol that an old SSM can be hooked up to

i have a ver 5 i think it is a late 98 or early 99 year.
it has an obd2 plug in the factory harness but 3 wires were cut and i am not sure if i hooked em up correct when doing a merge with the 95 harness.
