Default Uppipe making my car run like doodoo?

I've been running AP stage 2 for 5000 miles now with the stock uppipe and no problems at all. I had the helix V3 uppipe installed on Friday and ever sinse it has been running and idling rather rough. I'm running the block off plate on the wastegate flange. The turbo is still internally gated. I reset the ecu and drove it for 300 miles or so sinse the install to see if the ecu would correct the problem. It's gotten a little better but it's nowhere near what I feel comfortable with. The car will sometimes idle fine when on a level surface but when it's on an incline it idles really bad. The car shuts off rather rough as well, it makes a clunking sound like my exhaust is hitting something, I don't really know. The spark plugs only have 5000 miles on them and just cleaned the MAF but that didn't help. The car isn't throwing any codes either, checked it with the AP but nothing showed up. Don't know what to do. Might bite the bullet and have it pro tuned. Any thoughts? Sorry for the long post but I wanted to be descriptive.

a clunk sounds bad! is it a sharp metallic clunk? is there some hesitation when you shut the engine down or does it go for some cycles before it shuts down?

i'm favoring Rexfan too, check for leaks. did you use new gaskets on both ends of the uppipe?

what other mods do you have?

i would pull the plugs and check their condition.
and if you have access to an a/f meter or can do some logging on your own, do so, it's invaluable info on your car's condition

It shuts down within a half a second from turning the key to the off position. It literally sounds like my exhaust is hitting something. I'm wondering if my engine mounts have gone bad. The fact that it idles really bad when on an incline has got me wondering. I don't have access to any a/f measuring equipment, but a tuner would. One of the reasons I'm considering the route of a pro tune. Oh and yes new gaskets were used.

+1 on the protune than

a good tuner would never tune your car without it being in very good mechanical condition; thus he would def. check the clunk/idle problem out before even attempting a tune.

Bet you have a small leak and oyu dont know it,.... thngs didnt fit up right on install hence the clunk
Reinstall remember the top side turbo bolts are torqued last

Honestly I would strongly getting a PROTUNE. Preferably a street tune. This will dictate how your car will drive on the streets. Dyno's are great to squeeze each amount of HP but street tune will be great for beeing a daily driving car.
Before I got a protune my car would have this hesitation every now and then around 4-5K RPM. I got a tune and walla all gone
