Default advice for removing custom roof tracks to switch to oem roof rails

The guy I bought the car from had gone to Rack n Road and had them install custom roof rack tracks, like Yakima W tracks or Thule Top-Tracks. So there are holes in my roof. I bought a set of WRX Wagon roof rails, and after I strip them, I'd like to install them. I considered just leaving the custom roof tracks and installing the OEM rails instead, but I don't think I have enough clearance...So I'm thinking maybe there is some sort of method for covering/filling the holes that the screws went through, so that I can mount the OEM ones.

I used to be into VWs pretty heavily (miss my VR6), and there was some black textured trim tape that people would use to replace the old failed stuff on their b pillars (mk2 Jettas usually)...could I lay a long strip of that down? Would probably help protect the roof from all the stuff that will bang on it when I'm putting skis or kayaks on top. Anyways, any advice would be greatly appreciated! Thanks guys.

well I want them gone. I'd like to not have to go to a body shop though....anybody have any ideas?

maybe go to a sign shop and find some vinyl that matches?

^^^ That's what I did for my roof rack (so rack doesn't scratch where it contacts the roof)
