More rebuild questions!!

I am getting closer to stating my rebuild here. I am just waiting for the short block, oil pump, water pump, and gasgets. Tonight I star puting on the energy suspention bushing kit. While I am waiting for the rest of my goodies to arive I have a few general questions.

Is it easier to put the motor in with the trans allready conected to the new block or in place in the car? I took the motor out and left the trans in place, but after looking at it a little more I think it might be easier to take it out.
Do I need to do anything to the new motor before the first start (ie. prime the new oil/water pump or anything else)?
Now I have a clutch question. I just got an Exedy singe disk clutch. Should I use the aftermarket bearing or an OEM bearing?

Well I think thats it for now. I will try to post some pics during the rebuild.

I thought of one more question. Should I use an OEM throw out bearing of is the one that came with my new clutch allright?
