Default APv2 question- Stock Intake?

So i bought my apv2 it should be here by the end of the week, my question is, Why do all maps require a STOCK intake system? and would my spt intake being the same size as stock effect that tune at all?
I had Perrin download their Stage 2 map to compliment my Invidia downpipe and spt catback.

I believe its because all intakes have different flow characteristics... MAF housing can be different in size, and all their tunes have been done on stock intake.. But yes, their website says that SPT intake is fine.
