Default Suggestions on how to clean after possible water damage

I have a 02' Bugeye that got some standing water in the drivers side back seat area, approximately 1'' or 2'', mainly in the floor area. I have taken a shop wet vacuum and sucked out all the standing water. I have taken the driver's seat out and the back seat, pulled the carpet up in the area that had the water and dried up underneath the carpet using towels and a small water hand vacuum.

I think I got all the water but am wonder if I missed or need to go into the area that the floor vent is at and possibly check behind the plastic of the back door. The reason why I ask this, is after I got done with that and have been driving around for a week, I now have a earthy smell now in the car. Just wondering if anyone knows anything to better clean this or places water can go that need to be looked at.
