I am guessing this is an aftermarket stereo - maybe the wrong wires were tapped (ACC instead of a constant +12 or something like that)?

Electrical problems can be a bear to solve - and without describing exactly what's in your car, it's really hard to offer much advice (e.g., OEM stereo?, aftermarket anything? used to have an aftermarket something spliced in?...)

The noise you are hearing may be a relay chattering. The radio may have an internal problem. Make sure that power is getting to it when the trouble occurs.

maybe something as simple as a wire getting pinched when you press the brake pedal. do you see any loose wires behind the brake pedal?
