Default 2004 Wrx throwing different codes after a wire harness swap

I just recently changed out my bulkhead harness after I melted/damaged some of the shielded wiring to the MAF sensor. When I fired the car up all the codes associated with that were fixed, but in their place my car had like adozen new codes. The new ones were associated with the knock sensor, heated O2, etc.....It seems that they were all pretty much contained to a specifc section of the new harness. Is there a ground that could cause the problem or is there something that could need reset? I have a suspicion that the harness is just bunk, but......
