Default Help troubleshooting car problems

Recently i have been having a problem where after about 20 minutes of driving, my car seems to fall on its face. What it feels like is the car gains power, loses power, gains power, loses power and so on, as if you are tapping the brakes and hitting the gas, so on and so forth. I have another thread in the 2.0 thread but until recently i decided to get the old AP fixed (chord broke that goes from the dongle to the AP itself) and monitor some peramitors. Everything seems to check out fine, but the two things i notice when the problem is occuring is boost levels rise and fall, along with the injector duty cycle.

So far i have replaced the following: Crank position sensor, spark plugs, FPR, Fuel filter, MAF, and some leaking vac lines.

So, any ideas on what i could be looking at? Sometimes, but not always, i throw a misfire on cylinder 1, I swapped coil packs to the number 3 cylinder to see if it jumped, and it has yet to throw a code.
