Factories are neat if you can get a tour setup. My Japanese class took a tour of a local (not a car) factory. No idea how they arranged it, but if you can swing it, go for it.

I can literally write a novel on the topic of "cool stuff to do in Japan" here's a short list:

Kyoto - Get a 500 yen norihoudai (all you can ride) bus pass and check out things like Kiyomizudera, Sanjusangendo, Kinkakuji, Ginkakuji, and all of the other neat cultural stuff I'm missing here.

Osaka - Eat in the Dotonbori (take the subway to Namba). This is the best Japanese food in the world. Whatever you want, they have it.

Climb mount Fuji. Take a bus from Shinjuku station to mid mountain and walk up the rest. I did it in the middle of the night to watch the sunrise.

You said summer, but if for some reason you extend your stay through the winter you should take a trip to Sapporo (Hokkaidou) for the yuki matsuri. Also, if you ski or snowboard take a bus to Niseko and shred the gnar.

Like I said, I can go on for days on this kinda stuff...

If you are an Initial D fan, go to Gunma. There is a Subaru Factory in Gunma I would dream to go visit for a tour.

Also, see if you can track down Smokey Nagata and ask for a ride.

The headquarters is in Shinjuku. I stumbled on it with great luck. Not much to see though unless you have a translator.

The Gunma plant also has a museum.

If in Tokyo, the Ginza, Roppongi is awesome and then great shopping in Akihabara.
