Default Low idle/CEL on after TB replaced

Hello, i have just installed a new Timing belt, Water Pump, Serpentine Belts, pulleys, spark plugs(not wires), and Tensioners. Now that im done my check engine light is on. While replacing the Timing Belt I took the Air Box Silencer off and forgot to plug in my Mass Air Flow Sensor before i started it, So the CEL light was on with the cruise light flashing. Now ive been told that subaru has a safety feature that disengages the cruise automatically when the CEL light is on but when i plugged my MAF Sensor back in the light didnt turn off. So i disconnected my battery and connected it again. This turned the CEL light and blinking cruise light off after i started it again, but it took about three to five seconds to turn over and start. I turned it off and later on that day after work (maybe eight hours later started it again) but with trouble it started like it usually did but idled maybe at 300 RPM. I pushed the clutch in and the car almost stalled so i let off the clutch pedal and pressed it again and shifted into gear and got the car moving. Drove okay but whenever i came to a stop it chugged to almost a stall. i revved the engine to keep the RPMs up while i drove home about 30 KMs and turned it off. i had my friend hook a diagnostic meter up to it and nothing came up.
I have heard that maybe when installing my TB that maybe the belt was placed on the cams wrong by even one tooth. i have yet to check this. Has anyone had similar problems and/or know how to fix it or what to do? Any information would be greatly appreciated, Thanks!!

When you unplugged the battery you reset the computer. The car needs to relearn the idle. If it does not fix itself then unplug the battery again, when engine is cool, leave it for 30 mins. Hook it back up, and then start it with all accessories off. Even the fan. Let it get to operating temp , about 20 mins. Shut it off. Then you should be good. Let us know what happens
