Default turbo timer w/ factory alarm

Was wondering if anyone has installed a turbo timer w/ a factory alarm? I had an Apexi turbo timer installed a couple of months ago, however, I can't arm the alarm with the engine running. Is there a way to arm the factory alarm when the car is running, or is there a way to have the factory alarm arm itself after the TT turns the car off? I have a couple grand worth of stereo equipment in there that I'd like to keep. Don't get me wrong, I'm not a moron, I do lock the door while the car is running but I'd feel better if the alarm was set. I have a 2002 manual WRX, the harness used was an HKS. Your input would be greatly appreciated.
