Default Window clunk (it's not what you think)

The driver window on my 99 RS 2.5 clunks at the bottom of its travel Until yesterday it was a bit noisy at the top of its travel too. Searching here revealed that window motor bolts tend to work loose in the door causing this noise. So I pulled the door panel off (remarkably easy to do, I thought) and started to tighten bolts, none significantly loose. I started examining the window mechanism and figured out how to adjust the top of the travel. This allowed me to minimized the noise that I got when putting the window up. I have not been able to determine how to adjust the bottom stop. The carrier in the front (not quite) vertical guide rail is whacking the bottom of the inside of my door. I don't see any obvious way to adjust the downward travel limit. There is a screw on the top of the window motor. It looks like with the window down, and a sufficiently long scrwedriver I could turn this screw, but I have no idea if that would do me any good. I'm hoping to get advice from a soob-guru as to what my next step should be. In the meantime I put some fatmat (dynamat extreme knockoff) on the door where the carrier hits, this has reduced the noise somewhat, but is obviously not a real fix.

Sorry for the long post, I just wanted to be sure that I covered everything.

both of the front windows on my '03 WRX clunk when they hit the last inch of travel. I thought it had something to do with my speaker install and the window bolts hitting the XTC baffles at the bottom... But if there's more to it, I'm very interested...
