Default help! gotta problem

I own a 2001 2.5 rs and my scooby started to throw CEL's lately, it blinks for 20 seconds usually when i start the car and when the engine isn't warmed up other than that it stays on at all times.

When i got the codes checked it said that i had 1.) high rpm at idle 2.)Misfire in cylinder one 3.) Misfire in cylinder two

I changed all spark plugs thinking the misfiring would be due to bad plugs thus causing the higs rpms at idle (1000rpm)
At first the rpms did go down to 850 but after a day of driving they're back to 1000 and so is the CEL, but it's not blinknig anymore, at least for now anyways.

All i have is a cold air intake
Any ideas of what could be wrong and how to fix it?

i don't have a warranty on the car and i don't want pay an arm and a leg at the dealership to fix this if i can.

did you replace your spark plug wires too? I got some misfire codes and it ended up being bad wires.

Those were the same CELs I got when I was testing my DIY phenolic spacers for the intake manifold. I actually got four CELs, I can't remember the last one. I had a high (1000-1500 rpm idle), and I had two missfires. The cause was because I didn't clean out all of the old gasket material before fitting on the phenolic spacer. Therefore, a lot of un-sensored air was getting into the heads causing those problems (I even bolted the intake manifold bolts pretty well). I raised my manifold up again and scraped off the old gasket material (paper-like) from it's contact areas, and used some type of gasket-maker sealant to keep the outside air from entering the heads (with the phenolic spacer in place of course!). The car didn't feel as peppy as when I had that high idle, but the car has seen no more CELs related to the air sensors.

I don't think you touched your intake manifold gaskets, but could there have been something else you touched? i.e.- loosened another gasket, forgot to connect some hoses, or acidentally unplugged something/forgot to replug something (air sensor).
