Matrix/matrix reloaded question

OK, so in The Matrix, the plot was that the Agents were trying to get the codes to zion (from the leader of a ship) so they could destroy it.

In Reloaded, they decide to just start drilling into Zion, presumably because they gave up on trying to get the code-key from a ship captain.

In Reloaded we also learn from the Architect that the machines have dug to Zion five times previous.

So was the whole "get the code-key to Zion" a charade?

It could be, to add to the realism of the human's plight. The machines are smart, I wouldn't doubt that to happen.

Either that or you found a plot hole.

Jeez, living under a rock? It came out last spring in theaters. DVD came out today.

Here is my thought:
As you note, in The Matrix, the Agents are trying to get the code for the Zion mainframe so that they can destroy the city and end the resistance. By The Matrix Reloaded, they are no longer interested in just getting the codes, and drill. The key here is the quote from the Oracle "We are all here to do what we are all here to do." The Agents function is to maintain order within the matrix, by stopping the rebels and sending deleted programs back to the source. Although they have a lot of power within the Matrix, they aren't the only power. I believe that the higher powers are giving orders to the Agents (the Architect for example). I don't believe that the Agents would even know that there are many versions of the Matrix, that would be more information than they need. But, as Morpheous explains about the machines effort to drill into Zion "This is a last ditch effort of despiration." In essence, there is no need to drill into Zion until it gets to the point that Zion becomes an immenent threat to the machines. Once the One's identity is discovered (as Neo is in The Matrix) this begins the cycle to which Zion needs to be destroyed. Simply put, Zion doesn't become a big enough threat until the One has surfaced.
