Default wiring harnesses....

does anybody know If an 02 main harness will hook up with an 04 engine harness?

You could find out for sure by signing up for the http://techinfo.subaru.com 72 hour subscription and download both wiring diagrams.

It will almost work. I think there are a few small differences but you would have to buy the diagram to find that out.

i think the differences would be so minor that it would be wise to just get it and you can change whats needed. You only use like 1/4 of the actual harness anyways, depending on how you are doing it.

Yes that is true you do only use about 1/4th of the harness but that fourth contains anything that goes into the ECM which I believe on the 04 has a few more of. Check it out more than likely you can do what you're thinking of. I think that on the 04 there is an extra sensor on the engine but if you are using the 02 ECM it won't be looking for it so it won't be an issue.
