I had similar problems with my ProECM chip. I'd suggest soldering the wires in to the ECU if they had been connected with butt connectors in the past. The connections are pretty sensitive and it doesn't take much to throw your car into limp mode, etc. I used butt connectors, but they did get loose occasionally.
