I'm confused because the whole point of having the top up is to keep crap out of the interior of your car or things from getting inside while parked.

The rear window is on a zipper. Most agree that unzipping the window before dropping the top keeps your window looking nicer for longer. If you just want to run into a store, but want to keep stuff out of your car, you can flip the top up without the window and it keeps most stuff out.
