Post Off-Road (Mud and Water) Protection Ideas?

Just wondering...what do I need to do to protect a '02 Outback Sport from water(pretty deep) and mud(pretty deep too)

Will the stock air intake be ok..or is there an aftermarket setup that will be better?

Will the water get in anything??(diffential...manual transmission)
