Default Rough idle and misfire CEL's after LW Flywheel

I have a 98 Legacy 2.5 DOHC. I replaced the headgaskets, cam seals, crank seals, oil pump o-ring, had the heads planed, replaced valve seals, ground valves and replaced 1 worn EX valve. Also installed new clutch and ACT streetlite flywheel. The engine idles very rough and will even die when it gets too low. When I rev it up a little, it feels like its missing but it isn't constant. I haven't driven the car yet since. There is no check engine light so I am guessing its not sensor related. Keep in mind that the day before I was running a different long block with the same intake, ignition, etc. I just swapped it all back to this block from the one I was using while I had this one out. I'm wondering what I could have done during the swap to cause the rough idle. Should I drive it around and see if it gets better? Does the light flywheel (14lb) have anything to do with it?
