Default Stock sub Aftermarket HU

How would one have to wire things to use the stock sub with an aftermarket 4 channel head unit?

Just plug it in. The sub is connected with a bridging harness that taps signal from the rear speaker outputs. As long as you are installing a HU that has an internal amplifier the sub will still work. If the HU is preamp-only then it won't.
I have an Alpine with the stock sub.

Correct. The connector that plugs into the HU (stock or aftermarket) is part of the sub harness, so as long as you plug it right back into your new unit the sub will work.

My 03 WRX did not come with the subwoofer. I have a ysed one I want to add but I did not get the harness/ jumper for the head unit. Subaru wants $168 for this!!!!! Is there abetter source for this harness?

Unfortunately, no. When looking to purchase a used OEM sub it's very important to make sure the complete harness is included. Often it's missing or has been cut when removing the sub from the car.
If you have the partial harness with the connector that plugs into the sub it may be possible to make the other end using harness adapters sold for installing aftermarket HUs.

My car had a sub stock...I removed it...Just unplugged the cable and sold the sub...Still have the stock wiring harness that I want to go back to...

So should I be OK when I use a crutchfield adapter to go from the aftermarket hu to the stock plug...?

Well I guess Ill have to sell the sub I have. I've got $100 in the sub and for another $168 I could do much better.

I figure I'll post here since I have a similar question:

I've got the Pioneer DVH-P5000MP HU and I was thinking about keeping my OEM sub just for some fill, can I do it? My HU has 50Wx4, but it also has 2 sets of preamp outputs. I'm planning on running my front components off of my 2 channel amp, and running the rear coaxials off the HU for some backseat fill. Is it still possible for me to keep the the sub?

Yes the sub will work. Using the RCA outs of your HU to run an external amp won't make any difference as long as the rear speaker outputs are still active.
Depending on how much power your amp has however, the sub might not balance well with it, but it costs nothing to try.

Does the OEM subwoofer's harness have wires for the low-level inputs from aftermarket HU RCA jacks? I wish I could use the subwoofer setting in my Alpine amp, since I've read it's a pain to get to adjusters on the subwoofer.

No, it's speaker-level inputs only. If you want to use the sub features in your Alpine you'll need an aftermarket sub with line-level inputs.
I feel your pain since I have the same setup with my Alpine and the stock sub. So far it hasn't bothered me enough to get another one.
