Exclamation Help! the case of the missing bass!

Just today, while driving listening to some MD's the bass just disappeared for about 3 to 5 seconds and then came back on.

Checked the disc, and it was okay, relistened to the part that faded out and it was ok the second time so I just ignored it, then it happened about 20 mintues later! And when the bass cuts out it's across all the speakers not just a certain set...

What would cause that??? I've got a KMD44 head unit with a 4 channel Alpine amp (100watts I think) powering (this is the confusing part) 4 of the 9 speakers in the car. The head unit is powering the rear deck and stock sub while the amp is powering the front components and the custom rear door speakers. None of the speakers are ultra fancy of expensive and I've only had this set up for about 4 months...

Anyone got any ideas? Am I royally screwed? Please say no...

Just to clarify, the HU amp isn't "powering" the stock sub. It's simply providing the signal to it. It has it's own amplifier I believe. However, clipping is definitely a possibility.

Are the gains on your amp turned up much? If so, that is more likely(although not the only way) that your amp could be running hot/shorting. If they are, try turning down the gains. The amp may be cutting itself off due to excessive heat, a self-protection circuit of sorts.

That's my non-electronic minded opinion.
