Default Brembo brake pulsation after 6MT swap

Hi,

I just completed a full 6MT swap including the brembo front and rear brakes, now I have a pulsation when I apply the brakes. The pulsation is very intense as the speed of the car increases. At lower speeds it feels less intense but is still very noticeable.
I have brand new Stoptech pads on the front and rear, the rotors are the factory original 5x100 brembos and have been turned and are within spec. The 6MT donor car was a 04 STi, my wrx is a 2006. I have bled the brakes using a vacuum hand pump and I have full pedal, I can apply the brakes at 50mph and bring the car to a complete stop faster than it did with the wrx brakes, so the brakes work, but something is definitely not right.
I pulled the fuse on the ABS and still feel the pulsation, though I am not sure if it is quiet as intense. Does anyone have any suggestions on what could be causing this? I appreciate any help.

Im assuming that it only vibrates while stepping on the brakes. Not really sure but i think when you upgrade the brakes, you have to make sure that they are all gonna work together, maybe the brembo's are too much for your proportioning valve and brake master cylinder, or the pins on the brake calipers are sticking.

Try loosening and re-torque all the axle nuts.

Pad deposits and/or rust buildup most likely

Rotor runout least likely

bed them hard

then look for other issues

Yeah, no vibration when driving without brakes applied. From all the reading I have done, I believe the master cylinder is the same from the STi and WRX and thought this was a fairly common upgrade. I'll take them all apart today and check the pins and look for anything obvious.

I'll check this out too, There was some buildup on the calipers, didn't think it was excessive though. I'll clean them up and give it another shot.

I put the wrx front calipers back on using the STi axles, knuckles, and hubs. Problem went away. Frustrated that I can't figure this out, everything looks right. Still have the rear brembos on with no problem.

Who turned the rotors?

Have you checked the runout?

Did you try rebedding the brakes?

Starting to really think it is runout. Had them turned at a shop in Vacaville that I've used before. I'll post back after I get it checked out.
