I have seen an STi wagon bar (which looks very similiar) installed with the caps on. It just takes some careful cutting of the stock caps. Basically you install the two ends, cut two narrow holes/slits in the caps, then install the cross bar. I'll try to get a picture of it next time I see the car. It looks much better than leaving it exposed, in my opinion.
