Default Cobb Accessport V3 Questions

My 09 wrx is stock at the moment, I was planning on doing an intake, catless downpipe and cobb accessport V3.
My question is, will the Cobb tuner be able to tune for the downpipe and the intake or will i have to buy a whole new custom tune?
