Default EJ25 Rebuild questions

Disassebled a '99 EJ25 motor with a possible spun bearing (knocking really bad after being oil starved 2.5 quarts), purchased a new short block, keeping the original heads.

What can I possibly use to clean the contaminants on the valves and surrounding area before reassambley (so as to not drop any debris into the new block)?

I have on order: new head gaskets, intake manifold gaskets, water pump and gasket, timing belt, ribbed belts, coolant hardline o-rings, valve cover grommets/gaskets, spark plug seals, oil pan gasket, header gaskets, pvc valve, thermostat/seal, fuel filter, plug wires, plugs and some new hardware. Anything else I may need to replace at this time with the above mileage?

When does the spark plug distributor need a rebuild or replacement?

Any other recommendations or specific reassembley precautions I should know about, please post them.
